I have a project that requires me to utilize an embedded Ubuntu system running linux kernel version 3.16.0-30. If I installed the CLI version of Ubuntu 14.04 on a jaguarboard, would I be able to get kernel 3.16.0-30 from the repositories without any modifications? Thanks!

Yes, it should be! You can run a standard X86_64 version unbuntu 14.04 on Jaguarboard and custom the kernel as you want.
Try Ubuntu server 14.04.4 pls.
